The most obvious one that comes to mind for me is The Last of Us, which haunts me to this day (and hits me every time I replay the game).
Nothing else compares. The ending of BioShock Infinite blew me away at the time. Halo: Reach's ending is amazing. It was a perfect way for Bungie to end its involvement with the Halo franchise. By turning off a prime game mechanic (respawn), it communicated several things: the realism of the struggle for guardians who can't come back
