Destiny Item Manager (DIM) has a "Farming Mode" that automatically detects picked-up engrams and send them to the Vault, with the very intent of keeping the Postmaster clear. Highly recommend that when farming Archon's Forge and when running WotM.
Dunno about the other 3rd-party item managers, but I expect most of them to have it within one or two updates.
