Well, the Vex are pretty bad at linear cause and effect due to their time travelling thought patterns. It's possible that the important bits of the mercury machine have already run their processes and aren't needed anymore, or that they somehow rely on the world being partially destroyed, or that the machine itself was built to measure the ways in which the Almighty destroys a world in order to improve their simulations...
