Good, you've got your bottle. Now you can waste it all 30 minutes later and complain about running out of coins.
I noticed something as I was ringing up my heavy ammo. Every so often it would pop up 4 synths and then one synth instead of 5. Why is that?

Because you started a new stack. You had 16 + 5, so 4 filled the stack and 1 started a new stack.
That makes sense. That one spare synth I was hanging on to was messing it all up.

You can only have 20 to a slot. When it splits like that, some ammo is being used to hit 20, and the remainder goes to a new slot.
