I just logged into Destiny, and the Notorious achievement, for maxing out the weekly crucible marks, popped up.

I did this last week during Iron Banner (I haven't even played Crucible since then). This seems to happen pretty regularly with Destiny (and no other game), only getting achievements to pop when I log back in after completing the achievement.

This is a weird one, though, as it's been a week since I should have earned that one, and I've played Destiny multiple times since then.

Is this a common thing for others, or am I just having some strange issues?

For a minute I thought "No, haven't had that happen in awhile!" And then I remembered, of course you didn't you idiot, you have them all now. Yeah I think it has something to do with the way they verify that you actually earned the achievements.

But now that I've looked, I'm missing quite a few achievements that I should have. Like fully upgrading a Legendary Weapon, and fully upgrading an Exotic Weapon (both of which I've done ages ago).

Try this: go to the start menu in Destiny, go to settings and choose Log Out: Switch Profile, then choose a different account (if you have one) and then switch back to yourself afterwards. If you don't have another account to switch to, try creating one and switching to it and back in Destiny. That's how I got my Flawless Raider achievement to show up.
