Yeah, two ships after that is a pretty hard jump. You have to start jumping almost as soon as the ship shows up (IIRC, it's the last ship before the ship that actually parks in the docking bay).

Ahh yes, that guy spawns right on top of you so if you aren't far back on the ship you jumped on, you get caught beneath the lip of the new ship. Just gotta sprint/slide to the back of the previous ship before you turn around and then jump as soon as the new ship spawns and all should be okay.
