It seems to me that Mara is positioning pieces to give humanity a fighting chance against the Darkness. We know she's tracking a fleet of Pyramid Ships. We know she is in contact with The Nine about positioning some sort of weapon(?). She was even going to meet with someone or something that would not act kindly towards Guardians.
I think Mara is more or less going to lead our war against the Darkness, but she also highly values secrecy and not letting her plots and plans leak unless it is absolutely necessary.
