Maybe, in the end, it turns out that Mara did all this to help save Humanity and fight The Darkness, but what she did to Alis Li is one hell of a thing to ask forgiveness for. And, maybe rightly so, Alis does not forgive Mara. Not in the slightest!

Are you certain that what Mara is asking forgiveness for here is specifically setting up Alis Li with the responsibility of being the first Awoken?

My interpretation is that Mara is asking forgiveness for the fundamental choice of allowing suffering (rejecting the "God-trap") in the Distributary, and that hiding it and casting the choice on another is a secondary concern. To me, the acceptance of the suffering of others to achieve her purposes is a basic characteristic of Mara, and the choice to create a universe that includes suffering, in order to assuage her guilt about leaving humanity behind, is one of the most demonstrative moments of this trait.
