Maybe a new ultra-rare, tough to obtain item (similar to how the Crux is used to upgrade Eidolon Ally)?

I doubt it would be anything that rare. That's a pretty ridiculous demand to place on players, just to continue to use an item they already had. We're not talking about getting something new here, or something that's supposed to be elusive/not available to all. I'd say the glimmer and/or purchasable item route is much more likely.
