Do you have to manually go to orbit after defeating Crota as well? I haven't take him down myself but that might indicate that there isn't a secret after beating Aethon or Crota... then again maybe it means there is a secret after both of them!

I doubt it. If one of your party is dead/dies after when the "misson complete" banner is displayed, they can't be revived... Which would mean they wouldn't be able to get any chests. And given how Bungie put in some effort to avoid players getting cheated out of loot (Raid Loot Chests never despawn, unlike regular patrol chests), I think they would try to avoid this happening.
