Destiny needs a story shift toward the Light (Destiny)

We need to know what it is that we're trying to protect and maintain. There's talk about us going back out into the solar system and reclaiming it, but to this point we have yet to see that. Knocking off Crota didn't give us the Moon back. Knocking off Oryx hasn't given us anything truly of note. I'm sure knocking off the Cabal or whatever comes next won't free up Mars. There has been literally zero human progress. Why?

Because that's incompatible with the game design. What you're talking about would entail emptying encounter areas, at least for players who have completed portions of the above story. What purpose would that serve?

At the least, it would bifurcate the public area populations between those that have "cleared" an area by taking it over, and thus emptying it, and those who have not.

Your point, though, is well taken, I just don't think it can be addressed the way you suggest. Perhaps the way to handle it would have been to structure it so each patrol destination had a public area that was inaccessible until the required activities were cleared-- the idea being that humanity is fighting to establish various beachheads in anticipation of a coming conflict, rather than trying to end said conflict.
